You need to go the embassy in Nigeria. There they will issue you with SEV Single Entry Visa.

Hi Bashir,
Applicants from Nigeria are required to obtain the Single Entry Visa (SEV) at the Malaysian Embassy, prior to their entry into Malaysia.
